As i see it you have three courses of action

Im fond of just renting a Uhaul car hauler when i get close to wherever im picking up from with M1009's but usually I just flat tow them home. Never have had a problem they tow real nice.
great looking truck...... there is a company that handles older m37/power wagon parts and panels. I think its vintage power wagon or something like that. You should be able to google it anyway. They are pretty reasonable on parts and ive never heard anyone complain about them.
a bad battery will fry an altenator, you adding the new battery might have just masked the problem by providing more power in a dead system. I would test the altenators. Was it the front battery or the rear battery you replaced. If it was the front one it charges from the drivers side altenator...
this probably will sound rude but you need to get the TM and find out where all these wires go and what terminals go to where. If something is screwy that would be the place to give you the best clue
Have you checked the ground? If you have power going to the starter is it grounding properly. The starting without stopping with the key in the on position instead of the start postition is the starter relay under the dash. Go ahead and replace it its about 7 dollars from autozone see the CUCV...
