Not sure on your issue but I don't think you should have lapped the plunger to the bore. The tight clearance is how the pressure is generated to pop the injectors. If there is too much leakage with the plunger in the bore most engines won't start on their own but may run at higher rpm. Others...

As long as the bead is still in place then its safe to add air. If the bead has moved away from the lock ring at any location from being flat then you have a risk.

I usually torque inner nut to 50 ftlbs while turning then back off 1/8 of a turn. I then torque the outer nut to 120 ftlbs. The bearings will seat some after some run time. This has worked for me over the years.

The multifuel has a regular style seal not a rope seal. It’s recoomended to replace it when you do the clutch. Also the flywheel only goes on in one position so mark it before you remove it.
It sounds to me like you have it in 2 gears at one time. I would pull the top back off and look it over. If it’s in 2 gears at once the trans is locked. If you have it correct you should be able to turn the output shaft while it’s in neutral.

I find if you use silicon dielectric grease you can get things thru rubber much easier. It’s avalable at auto parts store. Try that and see if that works.
