Your pictures do help but without seeing in person what has happened it is hard to diagnose on the net. When stock systems are changed it makes it harder to figure out, that is why we go to basics first.
I have used studs and nuts on all thermostat housings for 40 plus years as the anti freeze, aluminum and steel corrosion weakens the threads too eventually. Once studded and if the housing is still serviceable by the base being flat then a good gasket should seal.

Air bubbles will enter from fuel slosh in the fuel tank just from operating the vehicle. However the more fuel that you keep in your fuel tank the amount of bubbles will be reduced somewhat, as less fuel in the tank the line will suck in more air bubbles.

Chevrolet engines in the 60's and 70's sometimes had between 1 and 7 different pistons in different sizes. This made assembly in the engine shop easier as the final bore and honing tools ware.
Then when machine shops would get the engine they would "square up" on rebuilds as they are working on...
Rings wear and the gaps get larger. They may have been in spec and maybe someone fitted different parts to make it work. The pistons would not be the same measurement as the bore.
Find the proper engine manual for all the engine specifications. That will give you the correct ring gaps for all...

Could be as simple as sucking air into fuel system. What do the rubber fuel lines look like? Have you checked the clamps on the fuel lines for being tight? Have you used a clear fuel line from the pump to the fuel return line to see if there are air bubbles in the fuel?

Good Luck with the truck. The truck was a 1028 before the front posi D60 was taken. The rear 14 bolt full floater is relatively easy to replace with a civi rear, either a 3.73 or 4.10.. The front axle can be replaced with another civi or military axle also.
