You absolutely need to turn up the fuel rate ( fuel screw) on the injection pump, regardless of any of the other stuff. You have a lot more air where you are now and not enough fuel rate to obtain a proper fuel/ air ratio.

Yeah, the cup is swollen. That's why I suggested before to get an overhaul kit even for new old stock master cylinders. I've had a few do this right out of the box. Some even are so bad they completely lock up.
If not, there's certainly parts of it that are worth saving. You could save the block, crank, heads, injection pump, turbo, and rods. Or you could just drop six new piston and liner kits in it with a few new gaskets and have a good spare engine.
I know it's a NOS master cylinder, but heed my advice here; go ahead and order a rebuild kit for it now..

Just use a pump sprayer and a 1/4" air hose with a 1/8" NPT nipple. Screw it into the master cylinder cap and bleed it, then attach your external reservoir line and fill that reservoir. I would strongly advise against using a compressed air source other than the hand pumped sprayer to bleed it...
Fyi, you probably won't strip the threads in the hydraulic head by tightening the piss out of the injector lines, but you'll cause the head to develop hairline cracks that leak fuel.
I can't prove it, but my opinion is the injector line ferrules do get compressed and fail to seal, maybe not...

Stock box is already a weak point. Putting more input force on it doesn't seem like a great idea. I know others have done this with hydraulic servos, and at least one company offers a kit to do this, but I've never been a fan of this method of power steering on these trucks.

You couldn't zip the nut off with a good impact like I did? You need a good fast hitting 3/8" gun. A 1/2" gun hits too slow.
I'd use rubber cement, or maybe some 3M trim and weatherstrip adhesive for the felt. Don't use silicone. And I would glue the ends.
