If you advance the timing by 2° you will just blow a headgasket. The more you advance the injection timing, the higher the cylinder pressure, to a point. Static timing is already 22° BTDC, and these engines already have issues with lifting the heads. Leave the timing alone. I have a new set of...
Just an idea; try it again but leave the bottom off. Just don't put the can on. The filter connects to the top plate, so it isn't needed. That'll tell you if it was the filter itself causing a restriction, or flow interference with the filter from part of the box.
Some more updates. Got the air induction system finished. Had to shorten the box by 4" but it came out just like I wanted.

You might have seen better results if you skeletonized or removed the step in the sump that blocks the front of the filter. Quite a bit of surface area there.

Is there oil on the back side or bottom of any of your brake assembly backing plates? You may simply have a few hubs that are leaking oil and have oiled down the shoes and drums. They also may simply all need adjustment, as they are not self adjusting brakes.

Yup. Start looking for an engine or planning a swap. You have damaged pistons and/ or liners. These engines really aren't worth the cost to overhaul anymore for their average lifespan ( 40-50K miles)
Absolutely coming from the injection pump. Replace the hydraulic head o-rings and the boost pump drive seal and you'll be good to go until something else breaks.
Your knocks could be cylinder liners that are coming apart. That's what happened to my LDS465-1A, which is why I've spent so much...
