The cup mounts in the holes on the bottom. The fun is running the hose from the CDR to the top of the cup

Welcome to the madness! Looks like you got a good list started but I would add some maintenance. Change all the fluids, flush the cooling system (may have to be done several times). The TMs are your friends (though they may not seem it at first).

The hose on the top goes to the sensor cup and (under the truck at the A pillar pass side) the smaller goes to the fording valve. sorry its not the best pic of the whole CDR.

Found my fuel leak. Only leaks when I fill up, now I know why
Someone drilled thru the floor and into the tank near the filler neck. A 1/4 x 20 screw screwed into the hole tightly, then put some fuel resistant sealant over that. At least I got new gaskets and freshened up the fuel system...
Not saying those are the cause of your problem, just trying to help you identify what they are to assist in the troubleshooting process. I do not believe those lines are the cause of your issue. From what you have described you are thinking there could be debris in the tank, that could cause...
You'll know when the clamp goes on how close you are. The clamp ends drop into the quarter recesses and the bolt lines up, if not you can use the clamp to turn the pinion housing the last bit to get the bolt to go in.
