Did you remove the whole burner assy? or just the cover? If you removed the burner assy, check and double check the spark gap and alignment to the injector. When you say fuel but no spark, when you view the burner chamber thru the peep sight, you have no blue spark while in vent mode?
Check the flame sensor for proper alignment. The sensor is held in place with a rubber tube, tube gets hot, then cools down and pulls the sensor out of alignment. Not the greatest enginerding , had 1 heater that had to be re-engineered with plastic ties to keep it in place.
My guess is the pickup in the tank or something in the tank sucking up against the pickup. If the new fuel filter, and the fuel pump test ok, nest easy test is in tank.

the only way i know is with a clamp over dmm that has amp and put it on max hold. then its just a process of clamping over each wire on the junction block to find the one that is pulling the amps.

I have had no issues running 208 to a 240v water well, BUT it is a gamble. Our water well repair shop says the well motors are rated 240 +/- 10% for warranty issues, so 208 is outside the 10% but just a little bit for warranty. How would warranty know the difference between a brown out and 208...
This is the switch Chris was refering to, you can see the load (house) is the center poles, the bottom post (power company), top posts (generator). With this switch there is no way to get power from the genny to line, unless there is major ground issues.

Since it ran for a couple hours, I would check the flame sensor for correct adjustment, then clean the filter.
