The ones on upper part were for putting bows and a tarp over the roof, mainly to disguise shop vans ("Oooh baby!" targets) as common cargo trucks ("Nyeh, won't bother to shoot that common cargo truck" targets). Added benefit of a bit of extra shade.
Some of the older versions of the manual cover that, I don't recall if it is the newer ones.
