Not so much a question of can you, but has anyone rewired a MEP-802a or -803a genhead for 416/240V 3ph operation?

The genhead looks to be a standard 12-wire alternator wired as a Parallel Low Wye for 208/120V output. Typically these can be rewired to a Series High Wye for greater voltage.

I understand these changes would force the user to rework other components, but lets ignore that for now.

I'm struggling to figure out an application where a 5kw generator would be useful. Most of your 480v equipment won't even get out of bed for 5kw.

That aside, sure. You could wire the head for that. As you said, it would required a good bit of mods for the controls.

I have wired up other generators in 12 lead before. I don't see why this one would be different. 416V is close enough to 480V you should be able to run at full rating. You would likely have to derate for 380V. Depending on the type of sensing for your AVR, it it wants 200V range you simply sense a line to neutral connection instead of line to line.
