Using contaminated diesel?

I recently found bacteria in the fuel of my skidsteer. I went and got some biocide but wonder if it's worth draining the 20gal out of the tank and replacing it with fresh fuel. Does it hurt to run contaminated but treated diesel?

i think at best it may clog the filter, if anything makes it past the filter or has components between the filter and tank hard to gauge the effect

That's why the manufacturer of my skid steer does not recommend using bio diesel I just went and got 10 gallons on non bio diesel yesterday. Its 20 cents more expensive because like bio diesel its not government subsidized but way less problems especially in the winter.
