Sounds like you have a bunch of new parts, just need to get them working in concert!
My suggestion, in order of operation is to:
1) Put a dwell meter on the points and set the points accordingly. Sometimes setting the points gap without confirming the dwell does not make for a good running...
I have no experience in the conversion but I once saw a deuce for sale on Craigslist that had a front axle fitted to the rear. The seller connected the front axle to the rear with a long steering link, so as the front axle turned one way, the rear turned the other.

Happened to me also. Mine was after a low battery condition that I assume made for contact welding versus making a solid contact.
It won't cost you but some time and effort to pull down the starter and file the solenoid contacts. They are big and can take a cleaning without throwing them out...

Noises like that bother me as well. May I suggest you raise the front end off the ground and give the front steering and suspension a good inspection.
I use a long lever bar to pry against rubber mounted items like motor and cab mounts. I have found that some rubber mounts and bushings look OK...
Or leave them there and install another set for towing!

Looks good! May I suggest that in addition to the air cleaner and tubes, that you paint the step and rear fender (anything below the door sills) in black.
I think that will give you the look you are seeking.
