The M1009, RED, that Colton built up has M1008 doors on it. The only difference I have ever found is that the M1009 has rubber seals on the top of the door in addition to the cab mounted rubber seal. My M1009 has the door mounted seals. My USAF Suburban does not have the door mounted seals...

Mechanically, they shouldn't effect anything on the engine. I have a Cherry Bomb 2 into 1 chamber muffler on my 6.2 powered M715. It sure has a nice bark to it around 2400 rpm and up. I am sure your glass packs bark a bit as well.
1985 K30 with a J code 6.2 diesel engine is what you need a filter for. I have two of my trucks with the K and N. They fit right in without issue. I don't have access to my part numbers right now though.

It has already been pointed out, but a 195° thermostat is what is supposed to be there. It really does make a difference. The coolant getting just a bit more time to stay in the radiator and let the heat transfer to the air is important. Going to a 195° should help some.

The oil pan, exhaust manifold, pulleys and IP top lid are different. Along with the oil psi sender and temp sender. Everything else is the same. Do a new rear main seal when swapping oil pans.
Each battery should be fully charged and load tested. That means 12.6 volts per battery with the engine off. Each alternator should put out 14.4 volts when running.
That means your 11 and 22 volts is way off. I know you are tracking down issues, but starting with fully charged batteries...
