When changing the pinion seals on a 5 ton, is it as simple as removing the flange, nut, and old seal, then re-assembling?

Yes. Make sure to keep the underside shims in line if it has any

Yes. Sometimes there are shims. Sometimes there isn't. I've ran into both on the axles.
