I've had a similar problem with my M35, but was able to slip the clutch to load and unload the transmission and get it out of gear that way. What I started doing was shifting it into neutral just before I stopped so everything in the transmission was still turning. That solved the problem.
The way these trucks are geared, you have to run the engine at or near red line to go 55 or 60 mph. Any engine running at or near red line is going to use a lot of fuel even when the truck is lightly loaded. If you want to improve the fuel economy, do something to reduce the rpm like gearing...

Re-read my post. The passenger side alternator doesn't have to work to operate the truck, you just have to have a good rear battery for starting. And you did say you had a spare alternator for the driver side. Maybe I missed something.
