You seem to have tried a few logical tests to try to find the shudder.
I would swap the boggers out with a different set in original size and see if the shudder changes or goes away. Just to be sure .

All the tops are insulated somewhat. I dont feel the heat radiating through to my head like my jeeps do.
That arctic top has more and different insulation.

Start with the rubber fuel lines that run across the valley. To filter from lift pump...from filter to injection pump...and the fuel return on top of the injection pump.
Pipe dope is the way to go for the temp sender.
It allows the threads to make metal to metal contact that a one wire sender needs to ground properly. The liquid pipe sealer fills in the voids in the threads sealing the assembly.
Teflon tape more often than not will act as an insulator even...

While you are under there, cast your eye on the transmission mount assy looking for any damage that may be allowing the transfer case to shift around and change the alignment of the linkages

I believe you are only supposed to open that drain cock when the engine is running to clear out/check for water contamination.
