A great degunk and lacquer remover is Chem dip. However know what you are doing because its a bit like going after a fly with a bazooka.

Last time i used it was on a 003 IP (same as the 002) and check valve. BUT the IP was completely rebuilt after. It was very clean once removed (including the paint)

This is also one of those comments with my disclaimer of use your own brain and dont rely on mine

I agree that pump timing is not the issue. It worked before, so the timing button is correct and the plunger hasn't skipped in the plunger guide because it starts up and runs fine for a while. Skipped plunger guides are difficult starting and the heads get hot quick.
I use both Acetone in the systems and Berryman's Chem dip for soaking parts ( no reason if wouldn't work internally as well )
But as Rick mentioned, Acetone straight into the injectors can be bad. After you soak everything, cycle the fuel pumps for a good long time to push everything out of the filters and pumps, back to the tank. diluting the acetone etc. with 5 gl. of diesel will take care of it.

Two question...
What "wonder fluid" would you recommend for soaking? Any fluid that will take off the diesel Lacquer. Any i would recommend, would have to be ordered from Germany. Might not be cost effective.
I see 3 check valves between the Fuel Tank and the IP, is that all of them? There is only one check valve.

Here's the Check valves between the tank and the IP that I found in the TM's...Is this not correct?

Nope, not correct. Essentially #6 and #11 are both referencing the same single check valve mounted under the clamp, right next to your oil pressure gage, just the first image isn't really accurate in it's orientation.
Item #45 is just a 90* brass NPT to Flare adapter, no check valve that I have ever seen, HOWEVER, the TM's only show the Bosch PSU injection pump which was used in the beginning on some Hollingsworth machines, but quickly replaced by the Ambac M-50 found on 80%+ of these machines.
It's been a while since I've worked on a PSU ( AKA P.O.S ) injection pump, so it is possible that the PSU had a check valve and they ditched it when Ambac took it over. But on the 5 or 6 PSU's I've seen I don't recall that fitting having a check valve built in.

Ok, thanks for the info! I hate to keep mentioning the weather, but it is just nasty here, so I didn't physically look at the Gen Set to eirther confirm or deny what the TM was showing and that's why I just posted what I saw in the TM.
