Sounds like serious consequences, not just a lack of power. If they reset the injectors and whatever to live at that altitude, driving at sea level would result in less fuel for the given oxygen level. It would be critical to understand the impact in that scenario if you are thinking about...

A C-12 doc I found has a tube coming from where you pointed (I think) and it routs differently, but the tube connects to a filter before being routed to the air intake. Maybe the military just dumped the breather to below the truck. Just guessing. See page 72...
