I'd look at the fuel rack and solenoid linkage.
Make sure that when the solenoid pulls in, the lever it attaches to goes full clockwise until it hits the stop.
You can also try manually operating it. Remove the solenoid, linkage should go full clockwise stop.
Try to start it and see if it will...

All you did was pull the cover and swap that 1 injector, correct?
I don't think the problem is with that 1 cylinder. The machine should still lite off right away even on 3 cyl.

Sorry to say, but replacing that fuse holder isn't going to fix your issue. That fuse controls ONLY the alternator.
Sounds like you have power at the control panel, otherwise nothing would be clicking when you turn the switch.

That is definitely not a $5500 machine in my mind. Older machine, not the cleanest thing, home-made quad fuse, old style gages, cube style fuel pump that will probably die 30 seconds after you pay the guy.... I'd try to stay under $4500 if it was me.
Sounds like someone probably replaced the aux pump and inverted it, making it flow backwards.
With that said I suppose then the bubbling sound was in the aux tank and not the gen's tank??
In addition to everything else stated above, I would also try loosening 1 injector line at a time while it's running, just to make sure you're firing on both cylinders. Crack 1 line, RPM should drop as engine stumbles. Tighten and repeat on the other cylinder. Your problem definitely sounds...
Interesting, Do you think the wires came loose from the diodes getting hot or something? I wouldn't think the loose wires would drain the battery unless you had a short in there, which I would also expect to melt wires etc. Wondering if the diodes could have gone bad and overheated causing the...
Something to keep in mind is that in the picture of the control panel, the gages ( oil, temp and fuel level ) are still in the operating range.
