I would think the rear, as you said it is easiest and from my experience on the road that axle has best contact. That's my two cents. Btw, awesome project, I have bee following it and can't wait to see it when it is done!
Take your test light or ohm meter and check for current between the glow plug terminal and the ground. If you don't get current when you cycle the glow plug controller but you do have current at the controller under the same conditions, you have most likely burnt one or more of your fusible...

Csm davis has you on the right track, you have a fuel delivery issue not a cold start issue. Sounds like you need to replace your fuel filter, drain your tank (you posted the fuel looked dirty) and check all your connections. Personally I wouldn't put fuel conditioner in the fuel just to get it...

I would suspect the fuel filter. If there is come crud on the filter, killing the engine will allow the crud to drop to the bottom and sometimes stay there at restart. Just a thought, but I would suggest a change of filter and see if that handles it. Good luck.
